We could not reproduce this problem in our test labs. Here is how we tested the profile.
We created a profile to copy C:\Temp\S1 to C:\Temp\D1. There were 4 folders under S1 (viz. F1, F2, F3, and F4), and none under D1. We set the profile in Exact copy mode. After running the profile Second Copy created F1, F2, F3, and F4 folder under D1 and copied the files under each of the folders. Then we deleted the folders F2 and F4 from S1 and ran the profile again. This time, Second Copy deleted the files under the folders F2 and F4 as well as the folders F2 and F4 from D1.
If you are using Include/Exclude specification then Second Copy would not remove the folder in Exact Copy mode. This is by design for backward compatibility. Please try the following:
1. Select the profile and go to its Properties
2. From the "How?" tab, click on "Advanced Properties..."
3. On the "Copy" tab, check the box "Always copy empty folders"
4. Click "OK"
5. Click "Next"
6. Click "Finish"
Please give it a try and let us know what you find out.
